Is there a way to delay the bootloader from accessing the I2C EEPROM?
We have another device on the I2C bus that enters a unknown state if the I2C is toggled during the power up of that device.

This is very much a hack, but perhaps you could put a capacitor on your reset line and have the pull up slowly charge it? That would give your other device a chance to boot before the BCM20732S boots and accesses the EEPROM.
