I am currently designing a schematic for the CY8CMBR3108.
Even if VDDIO and VDD are directly connected, are 0.1uF and 1uF bypass capacitors required for each?

Yes, 1-µF and 0.1-µF decoupling capacitors connected to VDDIO.
