I don't know "Functional operation only".
The max voltage of Vusb_5(SID321) is described as 5.5V in data sheet.
Is this 5.5V the absolute maximum ratings?
(Depending on the battery, 6V may be applied to VBUS.)
The max voltage of Vusb_3.3(SID322) is described as 3.6V in data sheet.
Is this 3.6V the absolute maximum ratings?
(Depending on the battery, 4.2V may be applied to VBUS.)

I think that it is designed to meet the specifications of Vusb_3.3 in general.

Regarding the remaining quesition #1, “Functional operation only” describing in Vusb_3 would mean that any DC or AC specifications for the USB block would not be guaranteed.
So Vusb_3.3 and Vusb_3 are two different defined ranges for the same supply. The first defines the range for full spec compliance, the second defines a larger “functional only” range. It is the same as saying that “the USB connection might work”.
