Is it normal to have PSoC 4 generated code tree for a PSoC 5 device? I would expect to generate only the PSoC 5 tree.

If the program was originally designed for a PSOC 4 and was converted to a PSOC 5 then the program will retain that code. Also the component versions also can do this , If you want to ger rid of the PSOC 4 code. Just delete the PSOC 4 directory in the PSOC Creator window it and rerun the build process and it will only have PSOC 5 code.

Yes, most likely the project so a PSoC 4 implementation in its previous live. I deleted the tree and rebuilt. It is much less confusing, in particular when running a FIND for something which may also exist in the other set of code.
