Hello,
Please find my comments for your questions below:
Can I connect the FX3 to the JTAG IEEE 1149.1 chain with other chips?
>> You can connect FX3 to the JTAG IEEE 1149.1 chain with other chips but FX3 does not support boundary scan.
The JTAG pins of FX3 are directly connected to the ARM CPU and they do not support boundary scan. This is mentioned in the following KBA also.
The JTAG interface on FX3 is used to debug the firmware through the CPU core's on-chip-debug circuitry.
How many bits are in the Instruction Register?
>>The JTAG instruction register's length is 4 bits.
Does FX3 support the BYPASS command?
>> No, BYPASS command is not supported by FX3.

Hello,
As mentioned in my previous response, the JTAG pins of FX3 are directly connected to the ARM CPU (ARM926EJ-S) but does not support boundary scan. So, whatever JTAG instructions are supported by the ARM CPU will be supported by FX3 also.
