So how do I get rid of this error on a CY8C4013SXI-400 device?
I don't see anywhere in the documentation that says you cannot use that pin for GPIO.

Debugging needs two pins that are shown in your pins window (left side) marked as SWD. In system view you can set the debug capabilities to GPIO which still allows for programming but not for debugging.
